We did a similar migration a while ago and we run into a similar problem you describing. This so I don't believe it is in the process and we just need to be patient. There isn't a large amount of data in the Public Folders (maybe 2 megs or so), and it has been several days since we did NewServer "Exchange2010", the problem being that it looks like it works but the folders never get removed from the 2003 server.
